Some boats Works inside the city as well. It is a very nice attraction for every tourist. I usually do it the boat trip with my friends between islands. The most I know is the boat goes from Slusssen to Djurgarden and vice versa.
It is a short way but very nice because you can see the old amusement park and when you come back all the old city, gamla stan. I recommend you to do during the sunset because it is much more beautiful.
Also I can recommend you to enjoy the trip because it is just 10 minutes and go out the cabin of the boat, even if it is so cold outside but it is worth it a lot.
